I'm not smart enough to answer your question, I'm sorry. The ignition will continuously fire the plug if the piston is at Top Dead Center, compression or exhaust. I don't know how long it takes to ruin the electronics. If you need the key on for trouble shooting, pull the seat and unplug the CDI. I guess pulling the plug wire Might do it, but being wrong is really expensive.
I don't know if the plug would have any indicators of being fired in a cylinder with no fuel/combustion. How are you checking for spark? Have you tried shooting WD40 in the intake and see if it fires? WD uses propane for a propellant,, or did a few years ago. You can use brake cleaner or Berrymans, but they are hard on the engine. It doesn't take much running the starter before the battery doesn't have the charge required to spin the motor AND create the spark. It will still spin it over at a speed that sounds like it should fire up.
Have you had the carburetor off? Emptied the bowl? If so, it needs to be put on Prime to get it started. The petcock needs engine vacuum to open. Cranking it over with an empty carburetor bowl isn't going to work.
